This sounds exactly like my issue. It was working just fine in Bootcamp before I updated to Fall Creator's Update. If I restarted it would work as long as I kept using the devices. If I left the bluetooth devices idle though they would stop working even though Windows said they were still connected. I also tried reinstalling the Bootcamp drivers after the Fall Creators Update and yet the problem persisted.
Disabling the Bluetooth power management resolved the issue for me.

Windows 10:
- Right-click on Start, and select Device Manager.
- In Device Manager, click the arrow next to Bluetooth, and select the Bluetooth radio.
- Right-click the Bluetooth radio and select Properties.
- Select the Power Management tab, and see if there is a check next to Allow the computer to turn off this device to save power.
Those steps were taken from Microsoft Windows support article A Bluetooth mouse or keyboard fails to reconnect after being left idle.
